Genomic Catastrophe in Cancer: Fact or Fiction?

Many of the CS Tea talks this term have focused on presenting a polished final result.  What you don’t see in these talks are the numerous rounds of trial and error that go into getting those final results.  In this talk I will discuss a general problem that I have been working on since 2012, with vary degrees of success and failure.  More specifically, I have been studying a hypothetical genomic mechanism underlying cancer called chromothripsis.  The idea here is that a portion of genome shatters and some subset of the fragments are randomly glued back together.  There is no way to directly observe this phenomenon, instead the only information we observe is DNA sequencing data of the rearranged genome at the time of diagnosis.  I’ll describe several ways that the biological problem of determining if chromothripsis has occurred can be modeled as a computational problem on a graph and how this may (or may not) shed light on the underlying biological problem.
